A bot is not logged in, guests are also not logged in, if you disable a specific forum from guests, bots will not be able to see it.
You can assign the bots their own usergroup with permissions to view threads, other forums, etc. See this:

You can set a different usergroup for bots by editing inc/class_session.php. Somewhere in there is a $botgroup variable (it should be at the top)
